The plot follows Magneto's attempts to destroy the world following the apparent deaths of the Scarlet Witch and Quicksilver in Ultimates #3.

Synopsis[]

In New York City, the Fantastic Four, Ultimates, X-Men, and Peter Parker are going about their daily lives when a massive flood hits. At the Baxter Building, the Human Torch and Franklin Storm are engulfed in water, the Thing briefly holds back a whale that crashes into the building, while Mr. Fantastic and Invisible Woman get to the roof. Sue tries to hold back the tidal wave with an invisible barrier, but the strain is too much for her and she collapses into a coma. The Thing makes it to the roof and reports that Human Torch and Franklin Storm were swept away by the flood.

Tony Stark's mansion, headquarters of the Ultimates, is flooded, washing away Valkyrie, Wasp, Hawkeye, and Captain America. Iron Man rescues Steve, while Hank Pym, as Yellowjacket, grows to giant size to find the Wasp. On a subway train, Peter Parker changes into Spider-Man and heads off to rescue civilians while Kitty Pride evacuates those on the train, including Gwen Stacy and Mary Jane Watson. In the streets, Angel finds Dazzler floating lifelessly in the water and flies her to a roof to try and help her. Unfortunately, she is already dead.

In Latveria, Doctor Doom walks out of his castle to discover that his country is completely frozen over and all of his citizens are dead. At Professor Xavier's school, Professor X senses that Dazzler, Beast, and Nightcrawler are among the dead. He then telepathically informs the other heroes that they must band together to stop Magneto. Magneto is then revealed to be in a floating citadel, in possession of Thor's hammer, Mjolnir.

In the aftermath, the heroes begin searching for survivors of the flood, also finding the bodies of Dazzler, Beast, Nightcrawler, and Daredevil. Captain America collapses after his near drowning experience, and Iron Man brings him to the Triskellion, home base of S.H.I.E.L.D., to be treated. Hawkeye convinces Yellowjacket to let him help find Wasp, but they soon discover her body being cannibalistically eaten by the Blob. Enraged, Yellowjacket bites Blob's head off. Thor finds Valkyrie dead at the base of the Statue of Liberty and travels to Valhalla to reclaim her soul. Hela, Valhalla's guardian, forces Thor to battle undead warriors to reach Valkyrie. Thor is soon joined by Captain America, implying that he has died, as well.

Mister Fantastic hunts down and captures Namor the Sub-Mariner, holding him responsible for the flood. However, Doctor Doom intervenes and explains that Magneto caused it by shifting the Earth's magnetic poles and that they need Nick Fury's help to stop Magneto. Meanwhile, Magneto visits Professor X, explaining to him that the deaths of Scarlett Witch and Quicksilver in Ultimates 3 are what spurred him onto his new genocidal path. When Xavier compares his actions to those of Pol Pot, Osama bin Laden, and Adolf Hitler, Magneto snaps his neck and kills him. Jean Grey senses the Professor's death telepathically and informs the rest of the X-Men.

After returning to his citadel, Magneto is confronted by a clone of Jamie Madrox, the Multiple Man, who accuses Magneto of turning on his own kind. It turns out Magneto is forcing Multiple Man to create clones that Magneto turns into suicide bombers, using them to attack and destroy various places around the world, causing further destruction. Among the people killed in these attacks include Emma Frost, Cannonball, Sunspot, and Captain Britain. It is also shown that Mystique tortured and killed Longshot, Forge, Detonator, and Hard Drive in the Savage Lands.

The Madrox clones are set upon the Triskellion as Hawkeye and Yellowjacket arrive with Wasp's body. Yellowjacket gives Wasp to Iron Man, telling him to open an encrypted file called, "The Jocasta Project". Hank then gathers all the Madrox clones together and carries them out to sea, allowing himself to be blown up with them. In Valhalla, Captain America and Thor defeat Hela's undead army. She allows them to take Valkyrie back to the land of the living, but only if one of them stays in her place. Steve volunteers so that Thor can still be with Valkyrie, but Thor makes the sacrifice instead. Steve subsequently wakes up at the Triskellion and learns of Wasp's death. Captain America orders the Ultimates to gather the surviving heroes to stop Magneto.

Meanwhile, the Hulk and Spider-Man are caught in an explosion at the Sanctum Sanctorum, home of Doctor Strange. Dormammu appears, with the Human Torch trapped in his pendant. Strange confronts Dormammu, but Dormammu kills him. A mysterious woman takes away Strange's body as the Thing and a recovered Invisible Woman arrive to fight Dormammu and free Johnny. Later, Kitty Pryde finds Spider-Man's mask in the rubble of the Sanctorum, leading her to believe he is dead. The X-Men track down Hulk and convince him to help stop Magneto.

Doctor Doom, Namor, Mr. Fantastic, and two other heroes, Zarda and Arcanna, head to the Supreme Power universe, where Nick Fury was exiled to after the events of Ultimate Power. Fury admits he knew of Magneto's plan, and Doom reveals his plot to kill the Scarlett Witch and push Magneto to overthrow humanity itself so he could usurp him and take over. However, Doom didn't anticipate that Magneto had both the power and the will to destroy the world. Back in the Ultimate Universe, Wolverine has Kitty Pryde and Iceman stay behind and open a mystery box left by Wolverine in the event he doesn't make it.

The united heroes attack Magneto's citadel. Angel attacks Magneto first, hoping to avenge Dazzler, but is quickly killed by Sabretooth. Hawkeye shoots an arrow into Sabretooth's eye and Valkyrie confronts Magneto to reclaim Mjolnir. Valkyrie cuts off Magneto's right hand, but Magneto uses his power to steal Valkyrie's sword and slashes her throat. Valkyrie survives the injury, while Captain America appears from behind and whacks Magneto with his shield before Magneto brings the ceiling down on both Valkyrie and Steve. Nursing his wounds, Magneto is confronted by Iron Man, Hawkeye, and the X-Men.

Wolverine attacks Magneto first, but is killed when Magneto unleashes a magnetic blast powerful enough to blast the adamantium off of Wolverine's skeleton and fry him to the point where he can't regenerate. Doom arrives with Nick Fury, Mister Fantastic, and Zarda, and implements his contingency plan. With help from Jean Grey, Fury transmits his memories into Magneto's mind, revealing that mutantkind originated from a failed super-solider experiment by S.H.I.E.L.D. decades ago, and that mutants are not the divine beings Magneto believes them to be. Broken by this revelation, Magneto reverses the damage he did to Earth's magnetic poles before being executed by Cyclops. The heroes then destroy the citadel.

Eight days after Magneto's defeat, the Thing travels to Latveria and kills Doctor Doom for the part he played in Magneto's fall into genocide. Cyclops and the X-Men give a speech in Washington, D.C. before a crowd of anti-mutant protestors, calling for peace despite Magneto's actions. Cyclops reveals that Congress is debating a bill that would demand all mutants surrender themselves to the government or be shot on sight. Just then, Cyclops is killed by an assassin's bullet.

In Wundergore, it is revealed that Quicksilver is still alive and was the one who killed Cyclops. Taking up Magneto's helmet, he declares that he will carry on his father's dream. The book ends with a dedication to Mark Millar, Joe Quesada, Brian Michael Bendis, and Bill Jay, the writing team who started the Ultimate Universe.
